Are you starting a full tile to the worktop ? sometimes a bad idea sometimes it works, if it's only a couple of mm won't your silicone bead take up the difference. if not you can always cut the tiles to the worktop, what size tiles are you using ?

If your setting out works nice with a full tile to worktop and works out nice to underside of units, cooker hood etc then there are 2 ways, find the highest point of the worktop and use that as your start point, plus spacer, if your going to take up the difference with a slightly larger silicone bead, or start of at the lowest point and trim your tiles / cut them into the worktop.
