Ok really you need to cut this stone back with metal sintered diamonds then re-hone through the resin, but an alternative although you will need to get a rotary machine with a brush attachment and a wet vac is to use honing powder 60grit then 100, 220, 320, 400 rinse and vac inbetween stages then 500 grit with a white or natural hair (hogs) pad then seal with a premium impregnating sealer. I would also be tempted to use a High Alkaline cleaner at the 320/400 stage. It is unusual to start at such a low grit but am only advising it as the conditions and state of the floor. But you will get it looking like new once complete using that method.

If I were to rip up and restart. Would the substrate be damaged by the urine? What would I need to do?
 
Why would you want to rip it up? there is nothing wrong with it just needs restoring 10 times easier to do than rip it up and relay, as for the substrate I doubt it would of travelled that far. The only reason I can see for ripping it up is to put something more appropriate down that doesn't etch. But if you restore it put a maintanence plan in to come in every 6-12months to deep clean to up keep it repeat business! Once restored a deep clean won't take you long as long as you apply a premium penetrating sealer in.
